Most flights connect in Mexico City and some in Guadalajara or Puerto Vallarta. If you are coming with the entire family (e.g., 4 kids) and want to save about a thousand dollars, you can also take a bus from Guadalajara or Puerto Vallarta, but I would recommend taking the bus back a day early.

Check the following websites for DISCOUNT tickets to Manzanillo. United Airlines is usually the cheapest. If you have time to monitor prices, I would use orbitz's email notification tool and set your price limit on that. It works great. Also, I suggest flying on weekdays.
